Well kabuto does have orochimarus powers so he could have technically sucked out Yamatos Chakra and since he helped make him he also knows his limits.

Think about it, we've seen Yamato run out of Chakra quickly using wood style and he used a lot of it to save the animals and trap kabuto he probably didn't have enough.
There's also the fact orochimaru could store weapons inside of himself meaning he probably had some sort of transplant jutsu or just dense insides. I mean the only way Sasuke got out when he was eaten by orochimaru was by using chidori/ the lighting blade that could cut virtually anything so that means kabuto has the same strength that orochimaru had and maybe even more since he could enhance himself with potions and medicines he can create
